We arrived in Basel two years ago on a Grand Circle Cruise and needed to get to the train station to continue some travel on our own. The ship called a taxi for us,which cost about 50 Swiss francs, and was the best solution for taking all our baggage. There is a tram stop within walking distance of the dock, but it is a bit uphill and was the equivalent of several city blocks. GCT used the tram for its sightseeing excursion into Basel. If you take a taxi to the ship, be sure you have very explicit directions since the docking location is pretty obscure. FYI, there is a good luggage locker system at the main train station if you need to get rid of your luggage while sightseeing. I can't offer you any suggestions if you are arriving at the Basel airport--we used Zurich, which has many more flights.
